Help! Traveling to Japan

So, my partner and I are traveling to Japan this spring. If any of you cool cats live in Japan, have traveled to Japan, or have any information on Japan that you’d be willing to share, I would love to hear it!
Some details about our trip:
Here are some questions I have, if you’d be willing to pass on your knowledge:
❀ Are there any hotel/hostel booking websites that you recommend for use in Japan? I've looked into Booking/Agoda/Hostelworld/Airbnb/Jalan, but didn't know if there is something better for Japan specifically.
❀ I am having a very difficult time figuring out rail passes for Japan. I know most travelers find success in using a combination of the Japan Rail Pass cards and a second IC card (Pasmo/Suica/Icoca/etc,), but the Japan Rail Pass cards seem exceedingly expensive, and I'm not sure if I really need one. Any advice on how to deal with the rail system, as we will be bouncing around a lot, and not spending too many days in any given city?
❀ What is there to see on this route that I absolutely cannot miss? Especially things that might not be listed on normal travel blogs/itineraries. I am afraid I might be getting biased recommendations since I am searching in English.
❀ Are there any region-specific foods I definitely need to try? I know there are regional variants of a lot of Japanese dishes, but would love recommendations for what I absolutely cannot miss!
❀ I also had a cultural question, if any of you feel comfortable answering: I am fairly tall as a women. As such, I’m afraid most women's clothes in Japan won't fit me. I am, however, within the normal height range for a Japanese man (I'm about 173cm). Will I cause a problem if I try to purchase/try on clothes in the men's section as a women? I don't have any long pants currently, as the last few places I have lived have been very hot, and I know I will be far too cold in shorts when I arrive at the beginning of April. I just want to be respectful, and not upset any of the employees/business owners, and am not sure how comfortable they will be with someone who outwardly looks feminine trying on men’s clothes.
Really, any recommendations you would be willing to give, I'd love to hear! And if you don't have any information to share, feel free to come and squeal about Japan with me! I have been dreaming of visiting since I was a very small child, and I cannot believe I am finally able to go~!
